Solas kills Flemeth at the end of Dragon Age: Inquisition because he needs the power of Mythal, the ancient elven goddess connected to Flemeth, to restore his strength and continue his plan to repair the damage he caused by creating the Veil. Her connection with Solas comes from their shared history. Mythal was betrayed and killed by the other Evanuris, the ancient elven rulers, while Solas eventually rebelled against them and imprisoned them behind the Veil.
This explains why Solas treats Flemeth differently from most characters. She represents someone from his forgotten past.
Flemeth Appears To Accept Her Fate
The final scene suggests that Flemeth already knew what Solas intended.
When Solas approaches her, their conversation feels more like an encounter between old allies than enemies. Flemeth accepts what happens before Solas absorbs the Mythal essence from her.

Solas Was Trying To Fix His Mistake
Solas believes creating the Veil was necessary to stop the ancient elven rulers from destroying the world, but he later regrets the consequences.
The Veil transformed the world, causing the elves to lose much of their former power and connection to the Fade. Solas sees restoring what was lost as his responsibility, even though his methods could bring dangerous consequences.
Was Flemeth Really Killed?
The answer is complicated.
Solas destroys Flemeth’s physical body and takes the power she carried, but the scene suggests that Mythal’s essence was not completely destroyed. Flemeth had previously shown the ability to preserve parts of herself and pass her power between vessels.
